I ran all those samples through my yDna process to see possible additions revealed by annual upgrades of ISOGG. I really expected to see something more, because Saag at al. obviously didn't use ISOGG taxonomy. It is good to emphadize that all my results follow statistical rules, which means that a multiple occurrence of same haplogroup level stands for better certainty of results and parallel mutations between haplogroups and branches exist in the real world. You can simply generalize that, if same level exists two or more times in the tree, the result quality is a product of certainty of all result. Behind this we have the basic certainty of individual results, i.e. the result build up by count and quality of mapped reads.

Yes, Saag et al. 2019 use the refined − and in comparison with the current ISOGG nomenclature − a more concise version of grouping and naming system presented in Karmin et al. 2015 where Lehti Saag, too, was one of the co-authors. The haplogroup assignments in Saag et al. 2019 have also been done with a fair amount of cautiousness, most probably because of the varying quality of the ancient samples. I quote: "Haplogroup assignments of each individual sample were made by determining the haplogroup with the highest proportion of informative positions called in derived state in the given sample" (Y chromosome variant calling and haplogrouping, e13). However, this also means that, in some cases, the studied samples were tested positive for SNPs beyond the point of the given haplogroup assignment but these SNPs fell outside the used criteria for haplogroup determination because of the number of no-reads in between.
ReplyDeleteThis appears at least to be the case with the Late Bronze age / Early Iron Age samples OLS10 and VII4, and the medieval IIg, which are the ones that I've taken a closer look at in the study supplemental material (Table S2). Namely, OLS10 with hg assignment N3a3'5-L392 and VII4 with hg assignment N3a3a-L550 in the same chart have both tested positive for marker Y4706 (Build37 pos. 15610361 T to C) [chart row number 44277], and IIg with hg assignment N3a3a-L550 in the same way for marker Y4707 (Build37 pos.16175412 C to T) [chart row number 48670] but with no reading for e.g. Y4706 upstream of that. All three samples are from Lääne-Viru County.
Putting currently aside all thoughts of any kind of later-day damage in the DNA or contamination I don't find these results to be impossible at all. They come from the same general area in Estonia and the samples − as far as I can see − don't show any negative values contradicting these SNP results either. Furthermore, YFull investigating modern samples has given both these mutations − Y4706 and Y4707− a five-star quality rating.
As I replied in previous post, negative mutation value at the same tree junction doesn't contradict with positive value if both exist at top branch of any given time (terminal branch). I know that my tests are not foolproof. To check negative calls and avoid potential wrong results in case there couldn't be hidden downstream mutations I am going to check also negative calls for all levels. You will see t in nearest future.

DeleteV10 is one of the investigated individuals in the study in question (https://www.cell.com/current-biology/fulltext/S0960-9822(19)30424-5#secsectitle0020), and according to the paper, V10 is from a site located on Hiiemägi at Kunda in Lääne-Virumaa, Estonia, excavations 2004–2006. Further according to the paper (page 19/38): "Male from tarand XI (burial 24; TU¨ 1325: L1925), age 25–35 years [34], date 2484 ± 40 BP (UBA-26115; 790–430 cal BC) [34]. He had a few potsherds near the skull. Likewise, this person was not locally born [34]. Sampled tooth l P1."
